just make a thin (say 3-6mm) MDF ring that has a slightly larger inside diameter than the rubber surround on the speaker. Sit it over the speaker - maybe hold it in place with some blu-tac and put the trim back over the top. It should push it out enough to stop them hitting.

In cutting the door usually makes it weaker.

why dont you just opt for a single 10" sub to handle your bass and relieve the stress of your 6" speakers of taking on so much bass, plus you'll get a much clearer bass note from the sub as it can hit much lower frequencies than ur speaker can and you'll lengthen the lifetime of ur speakers

if you dont want a sub in the boot go get yourself a 8" free-air sub and mount it on the back parcel shelf make sure to use a spacer made out of MDF to get the realli tight bass notes
